Nightmare Moon Arc
My Little Pony starts with Twilight Sparkle and Spike arriving in Ponyville in a hot air balloon. Twilight was bored of her life in Canterlot not changing, and very unhappy about it. Immediately upon touching the ground, Spike falls for a white, purple-maned pony named Rarity and starts hitting on her. She lets him down hard. Twilight introduces herself to a pony named Pinkie Pie who convinces Twilight that she can make friends and things can change. Twilight visits Pinkie Pie's house and meets Mr. Carrot Cake and Mrs. Cup Cake, trying her new food, a nutcake. Donuts with a cupcake in the center. Twilight doesn't really like sweets though.
Leaving Pinkie Pie's house, Twilight is knocked over by Apple Jack, a very athletic pony. Twilight tries to scold Apple Jack but she keeps running in the same direction. At the same time, Spike meets up with Rarity again and gets let down. Then, Twlight goes to her new home which was previously the town library, and found Fluttershy who was cleaning it up. While reading her books before going to sleep, Twlight discovers that Princess Luna has become Nightmare Moon because ponies slept at night and didn't care about her.
Later, Twilight walks past Rainbow Dash fighting with another pony and mediates the fight between them. During this time, Spike tries to hit on Rarity, again. Twilight meets up with Applejack, and is still sour at her, but after introducing Twilight to Winona, her dog, Twilight is a bit kinder.
Spike gets rejected by Rarity not once, not twice, but three times after this. Pinkie Pie asks Apple Bloom, Applejack's sister, if she can help out in the bakery. Spike starts helping out in the bakery too, but only because he wants gemstones. Usually, dragons eat gemstones, but Spike saves them up to give to Rarity. Rarity accepts the gemstones, but still lets down Spike. Twilight visits Fluttershy at her house and asks her to help out at the bakery as well.
Twilight travels to Canterlot and Pinkie Pie tags along in order to do research on Nightmare Moon. Twilight talks to Princess Celestia, the leader of Equestria, and learns that Princess Celestia locked Princess Luna in the moon with the Elements of Harmony. This makes Twilight very sad, so she comes up with a plan to make everyone love Luna again, by making moon-shaped cupcakes and handing them out to everyone in town, despite Twilight Sparkle not liking sweets. Twilight and Pinkie Pie head back to Ponyville, and tell everyone their plan. With everyone working at the bakery, everyone started on it right away!
They start handing out all of their cupcakes during the Winter Wrap-Up festival.
At first, the cupcakes seem to be lightening Nightmare Moon's heart, but it was not enough and the darkness inside Nightmare Moon grows ever stronger.
Twilight and her new friends then go off to find the elements of harmony, where Luna's true form can be seen in a glass case surrounded by the Elements.
They use the Elements of Harmony to break Princess Luna out of her imprisonment, and Nightmare Moon fades away!
Fluttershy Arc
In the episode following Princess Luna's liberation, Twilight sets out to make Fluttershy friends with everyone in Ponyville. Twilight has Pinkie Pie lend Fluttershy some instruments to see if she Fluttershy fits in with the music crowd, but she was terrible on every instrument she played.
Regardless, Applejack, who plays the guitar, thinks that with enough practice they can put on a concert to introduce Fluttershy to the whole crowd. Rainbow Dash plays percussion, Twilight Sparkle plays the violin, Pinkie Pie plays the trombone, Rarity plays the cello, and Fluttershy plays the viola. The concert is a failure and has every pony in Ponyville running away.
Twilight decides to take Fluttershy around town and try to have some fun with the locals. While they are playing games, they even have a surprise appearance from Princess Luna! While going over some memories, Twilight realizes that her and Fluttershy were friends as fillies.
Fluttershy's birthday is coming up and her friends want to do something special for her. As a very natural and animal-friendly pony, she lets her yard get out of hand, so her friends clean up the yard for her.
They even see a bear cub come to check out the yard, and Fluttershy builds up the nerve to go talk to the bear cub, and then to its parents, because previously she had been afraid of bears.
Octavia Arc
In the next episode, Pinkie Pie and her friends are confronted by Octavia Melody, Beauty Brass, Frederick Horseshoepin, and Parish Nandermane, who want to be the only musical group in Ponyville. Pinkie Pie caves to their demands and stops playing her music. Luna makes a surprise appearance after this that shows she plays the flute.
Applejack decides to challenge the musical ponies to an Iron Pony competition, and if they won then both bands would be able to play in Ponyville.
Spike wants to take Rarity on a date, and Twilight intercedes to bring them together. Pinkie Pie also gets sick and isn't her usual, upbeat self. Twilight is helping out Applejack in the barn, but then they get locked inside. Princess Luna makes a surprise appearance and lets them out.
Rarity decides that she wants to run for Mayor of Ponyville to preserve some natural gemstone formations (from dragons like Spike). However, rumors start spreading around town that Rarity is only running for Mayor so that she can have a monopoly on the gemstones. She spends time with every Pony in Ponyville convincing them that she's a nice pony and does what she does out of the good of her heart. Pinkie Pie recovers from her cold, but has a full pie tin fall on her head while Rarity is making her way around town.
Twilight decides to stay and Pinkie Pie's house while she recuperates, and Mrs. Cup Cake decides to take some kindergarteners off of Cheerilee, the school teacher's, hands.
Springtime Celebration
The gang decides that they want to host a play for the Springtime Celebration.
The play is the story of a lonely mare who wanders into a forest and gets lost. She soon finds a ball of light that tells her it knows the way out of the forest, but it leads to a field, and not back to Ponyville.
In a rush, the lonely mare runs back into the forest. She runs all the way to the other side, only to find that she's back in the field. She sees a house in the middle of the field, and as she approaches, she begins to change. She starting losing the color in her coat, and even standing on her hind legs! She looked very different, and somehow felt anxious over being naked. Her light friend disappeared, so she builds a body out of scraps and brings her friend to life. Then they try building another robot, a teetertauter, and a helicopter to escape before winter sets in in a world that supposedly died, but still has weather.
That moment when My Little Pony and Clannad are the SAME ANIME.
